I wanted to recreate the stoner rock sound (think early queen of the stone age, heavy riffs with fuzzy distortion..) on software/VSTs. Any tips? I'm quite a beginner when it comes to effects and sound quality

Least effort solution would be the Neural DSP GOJIRA plugin. It's not cheap but it is excellent. They offer a free trial.

For 100/150 bucks you get so much in each Archetype suite, I would argue it's actually incredible value. But yes, try them all out for free first!

I used Amplitube in the past and I like it. But what kind of effect chain should I try?

A big muff type of fuzz would be a necessity, IMO. Keep the gain cranked and tone around 9 oclock.

A graphic EQ after to add even more lows and soften the high end wouldnt be a bad idea, either. IIRC, Josh Homme used a parametric EQ to boost the low mids, so if theres a pedal plugin for that, worth a shot as well.

If you have a variety of amps to choose from, something like a model of an Ampeg VT or V4 would be a good bet. Orange, Sunn, and Laney would work well, too.

It depends on your tastes but on my HSS "Strat" I like a Twin Reverb or a Princeton. Then experiment with distortion. For example, I like the strat on position 1 (neck) or 2 (neck + middle) with volume at around 5 and tone at 8 and an HM-2 pulled way back. Levels 6, Distortion 1 or 2, L pulled back and H around middle. Grungy as fuck.

EDIT: Have you tried the presets in Amplitube? Maybe some of the community ones?
